This could be a duplicate of T18800. Maybe it also depends on your desktop environment.
Yes, it appears this is essentially the same as T18800. Have you tried other environments than unity? Again, I think this is a problem of mis-/unspecified parent. The default behaviour is different under Linux and Windows, the former will bring the object to the back while Windows brings it to the front (or something along these lines)
In the meantime I had to re-install my system. I'm using Ubuntu 15.04 now. I don't have the described behavior under this environment anymore.
I checked the behavior on three other 'non-Unity' linux systems for T18800 formerly. The bug didn't occur on that systems.
