Generate project-specific modulesConf directories.

• store the files in a project specific subdirectory
• store the locations of the individual files in CMake cache variables and in

MITKConfig.cmake

Furthermore, the cmake files in the modulesConf directory get deleted now on
every CMake run. This ensures that the configuration/build order of the modules
correctly reflects the dependencies.
