Description

Dear developers, during the recent talks with the clinicians, they requested a new feature for the FlowBench:

For our dataset, we have found that many organs have additional pathological and surgical properties, which have to be recorded (as such properties can impact the spectra of the pixels). Some examples of such properties are: tumorized organ, ischemic organ, cauterized organ etc. We would like to have the ability to tag an annotated organ with such properties.

Feature request: Ability to select a annotated region, open a pre-determined tags list (perhaps saved in a JSON file, as in the case of labels) and choose a tag for the annotation

Mock designs:

  1. The image to be annotated

1.png (2×3 px, 1 MB)

  1. An annotation is added, however the organ also has a tumor in it

2.png (2×3 px, 1 MB)

  1. Picking tool is used to select the annotation

3.png (2×3 px, 1 MB)

  1. A tag can be added by clicking on the "Assign tag button" in the picking tool menu

4.png (2×3 px, 1 MB)

Thank you!

@ahmadqasim : 3 questions.

  1. are you doing semantic seg or instance segmentation. Your description sound in betweenish. So do you want to tag a special region or everything that is labeld with a certain label?
  2. was there a special reason why you want to do it via the picking tool? Why not directly editing in the list of labels?
  3. What is the time frame when it should be available?

Hi Ralf,

Thanks for taking the time!

  1. In this case, we are tagging the instances of the organs. So, we would prefer to be able to tag a specific region.
  2. That is only a suggestion. As, picking tool is used for selecting specific regions, perhaps it can be extended to be able to tag those specific regions. I think alternatively, if we select labels to be tagged from the list of labels, that would results in all regions of that label being tagged (however, as mentioned in point 1, we are looking to tag specific regions).
  3. It is not extremely urgent. It would be great if we can have it at the end of February or so (possibly when new medical hiwi students will join). Just for info: Currently, we are using the following workaround for tagging, which works for us:

i. Given an annotated region (shown in purple):

unsure.png (833×1 px, 1 MB)

ii. we can tag it by creating a separate layer, and just labeling a some arbitrary region within the specific labeled region with the tag.

tagged.png (841×1 px, 1020 KB)

All the best.

@ahmadqasim We cannot see the images as their View Policies are too strict (it is an issue with Phabricator). You can change the View Policy afterwards by clicking on the file and you find according settings in the menu.

@ahmadqasim thank you for the additional information. I think we should schedule a VCon or meeting to clarify some things (e.g. some of the information seem to be contradicting) and to ensure that everything is properly understood and we decide for the best design option. Could you arrange a poll? Thanks.

Hi Ralf,

I skimmed through the calendars for you and @kislinsk to find some possible dates for a meeting. I have created the poll hereby: https://doodle.com/meeting/participate/id/bmqGDYEb

I will share the poll with Jan sellner and Silvia Seidlitz as well, in case they would want to share their input in the meeting.

Once, we have selected a suitable time, I will create the meeting invite.

Thank you!
